Is your home directory potentially networked or not in the standard location? Unfortunately I've never experienced this and haven't seen any bugs on it. You may want to check out the XFree86 FAQs or search through the X11 user list hosted by Apple (which is not just Apple X11, but rather X11 on Mac OS X in general)
