I have been trying to create a Table of Contents for a large document. In the first five sections, I created a Level 2 style that does not use automatic numbering. I enter numbers manually as part of the text. These headings appear correctly in the ToC. In a final section of appendices, I chose to create a new Level 2 style that has automatic numbering. When I create the ToC, the Level 2 entries repeat the leading number. For example, an appendix title that reads '4. (some text)' appears in the ToC as
'4.4. (some text)'. I am not using outline levels to create my headings. |

Is it possible for you to attach a sample document that has this problem so that we can try to reproduce it on our machines? I suspect that there is some subtle formatting in the document that is triggering this and we will likely need to look within the document's internal data to find the cause of this problem.
If you have confidential data in your document, I would recommend making a copy of your document and first deleting all of the sections that that don't have any problems. Then, once only the problem section is left, delete all but the first and last words in each of the problematic numbered items. deleting all the words in between the first and last words should hopefully leave whatever is causing the problem in the document.

| I am attaching a truncated version of the document. I did not update the Table of Contents so that you can see what it looks like. You can update the ToC in this file to shorten it. The same phenomenon occurs. Note: The style choices and levels are still work in progress, and this version does not represent my final product. |

I don't know if this is what you are looking for, but I was able to get the formatting to change to the screen snapshot below by setting the "WCP Appendix element" style to level 3.
Does changing that style to level 3 work for you?

To fix the appendix entries, move the 'WCP Appendix Name" style down to Level 3 and move the "WCP Appendix element" style down one more level to Level 4 in the Assign Styles dialog.
Essentially, the duplicate numbering problem that you have been seeing is caused by a conflict in the styles used for the table of contents and the custom numbering settings used in the appendices. So, by shifting the appendix names and elements down to levels that are not used by the rest of the document, you can then tweak the table of contents indent and font settings for those levels to make them look similar to the upper levels.
