Whenever I update, I have to re-add user custom words to the new user dictionary. In the file copy process, is it possible to skip over-writing this file? I'm sure I'm not the only person this happens to. (Doctors/Engineers/Lawyers, etc...)

When you say "update", do you mean upgrading from NeoOffice 2.1? If you are upgrading from a fairly old version of NeoOffice (like 2.1 or older), your custom word file is not getting overwritten. Instead, the newer version of NeoOffice creates a new, separate set of user preference files and attempts to import your older version's files. For some older versions, that import of your older version's files fails.

Fortunately, if you are upgrading from NeoOffice 2.1 or earlier, your older version's files should be still there and you might be able to manually upgrade copy them into your NeoOffice 2.2.5 user preferences. Can you take a look at the "Manually importing NeoOffice 2.1 Preferences into NeoOffice 2.2 Preferences" section in the following NeoWiki article and tell us if the steps in that article enable recovery of your custom word file?:
